What exactly was the deal/arrangement that was made when Bond visits Zukovsky in Russia, and he talks about a funeral parlor and such? What is he talking about?

Basically he helps Zukovsky get some money back if Zukovsky helps Bond by setting him up with Janus/Alec.

Good question. Nobody knows - not even the writers of GE... in fact none of the film makes any sense at all, quite frankly.
